I've seen some hatcheries use mild disinfectants in incubator water, but I haven't heard of chlorine specifically. If you try it, use test strips to ensure it's safe. Too much could dry out membranes or cause respiratory issues for chicks. You might also consider a UV water purifier for your well water instead.

I use bottled spring water in my incubator because my well water caused mineral buildup. I'd be careful with chlorine because embryos are sensitive. Instead, I wipe down the incubator with a diluted bleach solution between hatches and let it air out completely. That keeps bacteria in check without adding anything to the humidity water.
