I've had success with a raised coop, which keeps things dryer underneath and helps with airflow. Also, a good, breathable floor like hardware cloth can prevent moisture from building up, which is a major cause of odor.

You may also want to add a separate composting area for waste outside the coop. This can help minimize odor build-up inside. Just be sure to keep it contained and turn it regularly to keep it from getting too stinky.

If you're dealing with a smaller space, I suggest using a poop board under the roosts. You can clean it daily, which helps a lot with odors. For bedding, I've found that using hemp is great for both absorption and odor control.
